the problem is, that in the XP the KORD airport has no runway 09C but there is one in real with at least STARs and approaches. So, when you update the AIRAC for XP you have this 09C STARs/approaches included but the sim can´t assign it to an runway because it´s missing in the XP.
You can test it and try to set your start position at KORD on 09C - you will see, that will not work because you can´t select this runway. Please report this to X-Plane …

This has somehow fixed for me, but I just want to know what to do when it happens
No idea … that´s not an navdata issue as I have described, its an X-Plane issue. So, possible you find the answer in their forum somewhere. Sorry.
