When I generate a plan with Simbrief, and then open up Charts in a browser, the map shows the plan that I have just created.
When I then open up the in-game panel, it shows the previous plan from my previous flight, and I have to go through various steps to load the current plan.
Is this intentional?

Yes, this is intentional. While your flights are stored on your account, we do not store which one of them was most recently loaded. Instead, each platform (web, desktop, iOS, Android, and the in-game panel) tracks this separately right now.
We might consider changing this in the future, but no such plans are currently in motion.
