EFB and Navigation Data Mismatch in MSFS 2024 (Waypoints Missing in EFB & Panels)

I’m experiencing a persistent issue with MSFS 2024 where waypoints are missing from both the EFB and navigation panels (G1000 NXi, FMS, etc.) across all aircraft. The waypoints are visible on the MSFS 2024 world map but do not appear on the EFB or navigation panels inside any aircraft. The flight plan loads correctly, but waypoints aren’t displayed on the EFB map or on avionics systems like the G1000 or FMS. The navigation database seems to recognize the waypoints because they are present in the stored flight plan, but they’re not shown on the map.

I have tried everything to fix this issue, including reinstalling AIRAC Cycle 2501 via Navigraph Hub (removing and reinstalling it before every MSFS launch), clearing MSFS rolling cache and navigation data cache, testing with no Community folder addons (the issue persists even in a clean setup), verifying that Navigraph Simlink and all plugins are up to date, and confirming that both the EFB and navigation systems are configured to use Navigraph data. Additionally, I have already sought assistance on the Navigraph forums, but none of the suggested solutions have resolved the problem. Despite all these steps, the issue occurs in every aircraft, not just specific ones.

Key observations include the fact that waypoints display correctly on the MSFS 2024 map, but are missing on the EFB even though the flight plan is loaded. In aircraft navigation displays (G1000, FMS), waypoints from the plan are recognized but not visible on the map. Interestingly, when the Navigraph AIRAC is removed, everything works as expected with MSFS’s default nav data. Reinstalling the AIRAC temporarily fixes the issue until the next simulator restart, when the problem returns.

I have attached two screenshots to illustrate the issue: one showing the MSFS world map with waypoints visible, and another showing the EFB where the same waypoints are missing.

System details: MSFS 2024 (Steam Version), Navigraph AIRAC Cycle 2501 (Latest), tested on multiple aircraft (Cessna 172 G1000 NXi, A320, etc.), Windows 11, with Navigraph Simlink and Hub fully updated.

Could this be a data synchronization issue between Navigraph and MSFS 2024? Is there a known problem with AIRAC 2501 or the latest Navigraph Hub affecting waypoint visibility?

This sounds 100% related to several other active topics in this forum, and they all come down to one thing: We are no longer able to explicitly control the order/priority of our navigation data inside MSFS2024, like we used to in MSFS2020.

We have yet to find a working solution to this, which is part of the reason why the addon is still in beta! Have you tried any of the workarounds provided in other topics?
