With Linux there is no installer for Navigraph data, so I do it manually.
Since XP12 the download of xplane_native has 2 new folders “1200 atc data” and “airspaces”.
Should I also copy them in Custom Data? or elsewhere?

yes, unzip the complete file with exactly the same structure into the <xp12-root>\Custom Data folder
