I had to make a completely new windows profile. The hub doesn’t seem to know this and doesn’t know the files are already installed/it will not let me install new files(because the file location doesn’t exist)

The Hub uses the simulator config files to determine where to look. If it does not recognize installed packages, the simulator should not be able to either.
Chances are that you previously had a custom setup. Maybe you changed the path to the community folder? Or you are using shortcuts that might have broken during the reinstallation?
