There does not seem to be a third STEIN waypoint in old Navigraph cycles that I checked. But SkyVector doesn’t have any STEIN in Australia either.
As for the third STEIN shown by MSFS (presumably on the map), it could also possibly be coming from a custom scenery package? Are we talking about MSFS 2020 or 2024 BTW?

It looks like the STEIN in Australia has been removed, yes. I have checked our source, and we have “only” two STEIN en route waypoints - one in the USA and one in Europe (Austria, near my hometown
).
As Tim mentioned, it could be that any 3rd-party scenery you are using includes this waypoint - normally, bad design and the scenery developer should avoid that (exactly for this reason). Still, it is possible there is a specific reason for it.
Anyway, we offer only two STEIN waypoints, not three.

Thanks for getting back to me. I don’t have any add-ons.
This is using stock nav data in FS24. The Australian STEIN appears in both the online flight planner and the in-sim EFB (I assume they both use the same data source).
I’ll get it logged with MSFS.

I have only two STEIN waypoints in the EFB:
The MS Flight Planner is completely independent of MSFS. What I want to say is that in the MS Flight Planner, you always use Lido data, not our data. The EFB in MSFS 2024 uses our data (when installed), so you see different results.
But after installing our data, you will see only two STEIN waypoints in the MSFS2024 EFB.
You should avoid mixing providers, so when you want to use the MS Flight Planner, stay in MSFS 2024 with the stock data. When you prefer our data, you should not use the MS Flight Planner (because this tool always uses Lido data, even when our data is installed).

Hi Richard,
I can’t use your data as I’m running on GeForce Now which can only use the MSFS stock data. The in-sim data has three STEIN waypoints so I’ve raised a bug report with MSFS.
