New to iPad and Navigraph and I am trying to figure out how to use the iPad app with X-Plane and my desktop app. Are there tutorials or documentation that will help? Thanks.

Charts iOS (installed from iPad App Store has a virtually identical interface to Charts Cloud and Charts Desktop. You should install and try it out.

Yes, I have Charts on both, but do they sync with each other over the network, or do they run entirely different instances?
They run separately, but flights created on one device are accessible on another device.
The moving map feature applies to all devices if you install Simlink on the flight simulation machine only.
